There should be a option called "tools" in course admin where you can find the tool "Instant Messages" and disable it.
Please let me know if you still have any issues in disabling.

I found how to disable Discussions through Course Tools > Course Admin > Tools, but I don't have an option for disabling email or instant messaging. Is that possible?
