Does anyone know how top modify a profile's setting to limit what they see on a navbar?

A system admin here might offer a different suggestion here- but I've always limited the access to tool links in the Navigation Bar by using custom links and then adding a role based restriction to that link.
This documentation shows how to create a custom link and where that role based permission is found
