Ellucian ILP 5 enrollment sync issues?

We've had an issue for the past two years when we upgraded to Ellucian ILP 5.0 (currently on 5.6). At random, some students are not enrolled or dropped in real time, and this has to do with no records being found in the SFRSTCR table. There is no record of these in ILP or D2L.
We can manually push the entire semester(s) nightly to try enroll students that were missed, but even an individual push on one person's records will not drop them from a course. This has resulted in a number of manual workarounds each semester, and much of this falls on our service desk and faculty themselves for a process which is supposed to be automated and realtime.
In Ellucian's Customer Center, the post "ILP 5 real-time events performance" has been extremely helpful in getting some of the manual scripts and processes needed to hobble along, but those solutions don't work for our crosslisted and manually merged courses.
The specific defects are: CR-000180609 (cancelled but still problematic), CR-000180684 (reviewed). A very similar issue, CR-000163781 for ILP 4.5.3 was delivered but sounds like the same problem.
This is unfortunately entirely on the Ellucian side, so the information never gets to D2L in the first place, so we are hoping to find some other campuses still experiencing this issue.

Ellucian has kept our case open, and provided some Perl scripts for us to try, but it's the same amount of manual work moved to a different area.
